All windows have to be reinitialized after battery is disconnected or goes low. in each seating position hold window switch up to closed position for 10sec then down for 10 secs. do this to each window in that seating position not at the drivers seat. for sunroof hold roof to full forward position then full back then tilt up then close.
How old is your battery? might be getting weak, check that first, flush the brakes and clear all codes

I know the auto feature on the windows gets deprogrammed when the battery gets disconnected and as far as the lights on the dash going off seems a little odd. I would start by having your battery checked at an autozone. A bad battery has been known to to wreak havoc on the electrical system and set off the lights on the dash. The fact that your windows got deprogrammed leads me to believe that your best bet would be the battery. Hopefully if the battery is the issue it should be an inexpensive fix. Hope this helps.
