he knows, the harnesses were old. Now to make matters worse, we put it back together and now it wont crank again. The red key led flashes, put key in ignition and just keeps flashing, the steering column positiion changes, which means the car knows there is a key in it, but it is not picking up the key code because it killed all spark and all injector pulse. Cannot figure out how to get the security light to quit flashing so this thing will run

did you mark your valve lash shim's when you removed them?and return them to the original spot ?
there are 24 of them.....my shims were all miss installed on my gs300 I ended up rotatating my exhaust cam 180 degrees when I timed it to get a compression reading cause I had no compression in any cylinder when I timed it to factory specs.check your shims or valve lash

I have a 2000 GS 300 as well and I'm having a similar problem, but without the waterpump failure and related. My technician has had the car for 2 months now. The car won't run, fuel pressure is great new set of plugs, and a new valve cover gasket. Car has 142K, but its a garage kept vehicle thats very clean with all service history, already had timing belt and waterpump service at a local dealer along with other misc things. Car died under acceleration 2 weeks after purchase and hasn't ran since. Now the tech is saying the transponder key amplifier isn't sending the correct voltage to the PCM pins. Not to confident in the tech after this long period of time has passed with no results, but he claims to have tested all the engine sensors along with whatever else he could think of. He's a reputable local import specialist, If I could go back in time I would have went to the Lexus dealership. At this point though I don't know whether or not replacing this part will fix anything.
Sorry for the random dump on old thread, Ive been searching a long time for information on a similar situation and saw this.
Thanks
