Default Rough idle

My 92 sc300 5 speed has drained my battery and idles rough after I removed the interior carpet, seats, and. Center console. I plugged all the connectors as they were and I was able to start and drive the car after I put her back together, but when I tried to start her up the next day she would not start. Got a new battery and the car starts up but It has a hard time idling...

I don't seem to see any vacuum leaks. My battery discharge light has come on the dash After I had the carpet out. The previous owner had
A
Few
Wires
Running into the trunk with nothing connected to it so I took those out, I also notice that my car does
Not have the stock amp if any, the previous owner installed
An aftermarket sound system and removed
Prior to sale with wiring still
There. My mechanic told me my alternator was not recharging battery. I'm going to check the fuses in theorning after I charge my battery a bit.
