Sounds like the door close sensors are not working. You may want to take it back to the body shop that did the work.

Late 90's Lexus [first gen RX] used door lock actuators to determine if the door is completely shut.
Some where they went to old .. switch in the door jamb .. which gets squeezed/depressed as the door closes.
