Brake fluid should be flushed through each line, not just empty and refill the tank. The clean fluid cannot get down 20 feet of brake line, where all the gunk is. If you've ever done done a brake flush you will see the cloudy junky fluid come out, and realize why it's done. Brake fluid picks up moisture, and degrades over time, especially when overheated.
For the average amateur mechanic it's not a huge deal. You have to take each wheel off, open the valve at the slave cylinder while someone pushes on the brake pedal, being careful not to let air into the system. I assume the order is RR-LR-RF-LF?

If you are trying to purge air then you work your way from the farthest to the closest. With the system with NO air any sequence will work.

I called my local dealership and it's $180 for a brake fluid flush ($360 for the full 30k maint.) I was going to just do it myself, but I called a local Toyota/Lexus shop I've used before and they'll just charge $55. For that, I'll let a pro handle it.

To add my two cents,
I replaced all of my fluids with Royal Purple- engine oil, tranny, diff, transfer case, and power steering. I bought mine used and did not want to take any chances. Now all of the fluids are good for 100000 miles
Fluid change and providing my own fluids was $670 Canadian (labour and parts)
For the engine air filter, I replaced my intake system to a cold-air kit. I used the Weapon R system out of California it was $200 plus shipping. The system takes 45 minutes to install with minimal tools
