I had the same problem for a long time that drove me crazy and finally had the tech ride with me and found out that it was the middle console that was loose. They had to take the middle section out and re-tighten everything and the clicking sound is now gone

Odd - I came here and found this thread by searching. My '01 GS430 started having a click in the drivers seat when I accelerate....but I think it's something in the seat back itself because it feels like it's right behind the middle of my back. I've messed with the lumbar adjustment and it seems like at certain points the noise goes away. Off to do more searching!

For the longest time that's what I thought as well – that the clicking noise was coming from under the driver's seat – but the tech could never find anything loose down there! But after they took out the middle console and tightened everything, it's now gone!
