Default Knock Sensor Issues 2001 RX 300 AWD

OK I have a few issues going on here. Let me give you some history. I had had a mechanic change my timing belt at 130K miles scheduled maitnance. He did not do this to manufactures specification and this resulted in complete enginge failure. I purchased a remaufacured engine and had this installed, current mechaic left the valves loose said he wanted them to break in and to bring the car back in a week and he would readjust, he stated I would hear a knocking noise but that would go away once the valves had been readjusted. He also stated that all three O2 sensors needed to be replaced. The car is sceduled to go back to him on Wensday for him to complete this work. The problem I am having is the knock sensor is going off. It is retarding the timing and keeping the car from going into overdrive. Could this be due to the noisy valves?? Or something to do with the O2 sensors?? I also hear what I think is an exhuaust leak it sounds like it may be coming from the manifold could that also may be setting the Knock sensor off?? Any sugestions would be greatly appreaciated. My car has been out of commission for 3 months now and I have spent over 7K I just want my car back and running right!!!
