Neo does not have knock sensor input, but all the other connections should be fine. The only difference is the RPM and TPS locations.
Oops i've never seen the NEO instructions. I thought that it had all the S-AFCII features and more. You say the RPM and TPS locations are different do you mean the harness you had made is different than the diagram you posted??
Let's just pretend if these were reversed and I didn't catch it...can my engine go "kaboom?"

If you compare the diagram on the Safc and Neo, the only pin connections that are different are RPM and TPS.

My advise, I would go with the diagram that I posted from GURU I know that it acually works and the 10e diagram is tha same as GURU's that does work on the 98-00 GS400. To validate this fact go to SRT's ECU's diagram for the 98-00 GS400. SRT 's diagram has been working for dozens of guys.
You will notice that the RPM location is the only thing that is different w/ SRT's compared to Apex's 10e and GURU's diagram. What I found out researching the GS430 ECU for my S-AFC II install was that Both RPM's are correct.
SRT's RPM wire goes to the car's ECU ignition #1 output and the S-AFC's RPM wire goes to the car's tach signal.
