The major difference in hp production by going with a manual will not be an increase in hp made by the motor but rather in increase in hp that is perceived by the driver because of the minimization of parasitic intertial and frictional losses in the drivetrain. While the motor will not be able to make any more power with the manual, less power will be lost along the way to the road, and -thus- more power will make it to the road. This is definitely a good thing.
roughly 10% right? so completely stock engine will feel like it has 25 more hp with the manual trans

The hp that's transferred to the wheels with a manual tranny is more than the auto tranny. Usually it's calculated by the percentage loss. On average, the SC400 will lose about 28% (a lot) when the power is transferred to the wheels. There's no manual SC400 that's dynoed so it's hard to tell what percentage loss it has. However, between 15-18% loss is the common loss number for a manual tranny.

I have not dyno'd mine yet, but Jake's MK3 Supra 1uzfe with exhaust and W58 put down 230whp/250whtq.

Yep. I read about his thread on Lextreme. Very impressive. But his car may have a different result from the SC400 on the dyno. You know you want to boost your ride, do you? A boosted SC V8 with a manual really kicks

Well I can see how you would think his car would be different.. buy why? Its a chasis with a 1uzfe/W58....
Either way, yes I will be turbo'ing. But probably looking like next year when I get a DD and I can keep the SC in storage.... unless I go the fish route (already bought and sold the bracket).

His car would have different rear end gearing from the SC, and that may cause the difference.
Turboing will be nice, but the fish route will be much quicker if you don't want any down time. 400 rwhp/rwtq on un-opened early 1UZ is possible with good tuning.
^^^ Yeah man you definitly missed it and that is a big no to that. SC300 trannies and MK4 NA trannies can be used. No 3rd GEN Supra trannies can be used because they don't have the shift extension.
