Lubing the drive shaft should have been a 'standard' ('inclusive') service especially at 30/60/90k intervals.

I do our LX and Land Cruiser with each oil change. As long as you've pulled the underbody sheet metal, it's just another 10 minutes or so to do the u-joints.

Brief explanation:
When you come to dead stop the front squats down & the back goes up from the braking force. When to you take off it forces the back end down causing the clunk. When the drive shaft is properly lubed, when you stop the back goes up & back down w/o being hung up in the air on a dry slip yoke.
Amazing it took their best guy to figure this out, this issue dates back to the 1980's 4x4's.
So my clunk is still there. Are you thinking it's the slip yoke on the front of the DS? Do I need a grease gun to add grease in there or can I use my finger to paste the grease on there?

They didn't charge anything for the repair (btw, it didn't fix the clunk). I just had them look at it while it was in there for an oil change.

A grease gun is needed...You're adding grease INTO the fitting, you're not using a finger.
