Never owned this year LX, but the 2 I've owned both had switches so the driver could lock out the controls for these 3 windows.

Sometimes the switches need reprogramming after a battery change. Not on a LX, but here is a video showing the way to do it. Worth a try.

I'm now confused. Are the "back seat windows" that do not work the flip-open style power windows next to the third row seat, or are you talking about the up-and-down windows next to the middle row seats? And by "passenger seat window" do you mean the front row right side window?

The drivers window works , the 3rd row pop outs work , all other windows do not operate from the drivers door or there individual door .

I was finally able to track down a thread I recalled from years back. The problem is similar to yours. It has to do with the wire supplying power from the master door switch and its path to get through the driver's door pillar and to the three windows that aren't working. Power is able to get to the driver's window, but not to the other three roll-down windows. The puzzle is if and how this relates to changing the vehicle battery. Chasing electrical gtemlins can be challenging. Good luck!

Sometimes, all you need to do is hold the power window switch in the up position for a couple of seconds from the passenger seats and then try and see if the AUTO function works. It could be that easy. Good luck.

Default Windows

So also found out the moon roof is not working with the other 3 windows are not operating also (driver works ) I checked the fuses in the fuse panel and there wasn’t any blown , next took off the driver window control panel and worked my way to the circuit board , I made a a jumper and jumped each window. Trying to get them to operate , no luck , only the drivers window opened , 2 ideas , first running a line from the battery to the motor on the inoperative window , or just replace the controller on the drivers door , but this will not fix the moon roof ( the moon roof was supposed to work ,like the windows before the battery replacement . Ideas

lexusownersclub.com tends to put me asleep...a post from the link above...

"the most common place for the wire to break is where the wires go from the door into the pillar. the constant opening and closing of the door typically causes the wires to break. this is a common problem on a lot of asian cars,"

I had a similar issue on wife's 01 LX DD. Opening and closing the driver's door tends to cause wires breaking and/or shorting with each other in the harness running between the front of the door and the A-pillar. I have no idea as to why the moonroof doesn't work.
