I would get another person or dealer to look at it. I have a couple Lexus Certified (non-dealer) repair shops in my area. If you can find something like that I would take it to them and see what they say. That's a chunk of one to pay on a 12 or 13 year old car that could 1/3 of the value of the car. Try to get another opinion.

After I got my Lexus back from the dealer I brought it to my dads mechanic and he told me the same problem.

My caution comes from Lexus dealers often misdiagnosing this issue. This thread has GS owners with the same issue and multiple transmissions were replaced without solving the issue. https://www.clublexus.com/forums/gs-...to-a-stop.html
I would make sure all the simple and cheaper maintenance is complete first then move up to the more expensive fixes. The MAF sensor and throttle body cleaning have helped out here. Do you notice a difference after the reprogramming?

Interesting, at a Lexus dealership, a new transmission is only $3,500? I know it's not nothing, but it sounds cheap. The indie told my cousin a new tranny used for a CR-V would likely be 2k, but did not recommend doing it, said to keep driving (has a loud whine/howl at 200k).
Indies are thorough, because they count on their reputation, and being recognized as honest. They're not out to hit you one time on a big charge, like the dealer--they want to get you for years as a customer. With that being said, I don't see how an authorized dealer could wrongly say gear x and gear x are bad, but I know, stranger things have happened. Just that $3,500 does not sound like a lot to me, when their timing belt job with idlers blah blah blah is $1,800 or so....

Are you willing to spend $3,500 at the dealer? I'm not planning for this nor budgeting for it, but I would have to admit, if it were my car, I'd be willing. I'd probably be looking to get the work done at a dealer in a state that has no sales tax, and then find a coupon, and maybe even use a 5% credit card, anything to get the number down, even negotiate. I mean even if there isn't a coupon, off the bat I'd ask for 20% off.....

I have the same problem on my 05 200k miles. I got the ecu flashed after reading threads and still same problem. i read threads where it might be the complete ecu. My transmission guy said to let him try and change some part inside the transmission first. before I try and brand new ecu I'm waiting for him to have some free time to work on my car.

Transmission issues particularly shifting issues can be caused by a bad ecu on the LS and SC. In addition to buying new from Lexus, existing ECU can most of the time be repaired (there is one company up near Chicago that did mine on the SC), or it is possible to find ECU on ebay, or at salvage yards.
