You will need to find your signal leads in the trunk before the factory amp. Splice RCA's into those to go to your new amp. (BE VERY CAREFUL!!! RCA wire is VERY thin and in multiple layers. you will need to keep all oter ground layers out to be connected together since Toyota uses a floating ground in their stereo wiring. You will also need to probe the harness in the back to determine which wire is the remote turn on lead so you can have your new amps turn on.

Thanks mkorsu! About how long do you think it should take to wire the sub and amp up? Do I need to run any wires to the front and connect it to the battery or the stock headunit or anything like that? I will most likely have someone wire it up for me so that I do not mess it up.

get a line output converter. splice that to the wires going into the am (MAKE SURE you check which wires are what.) then you need to run a pos (+) lead from the battery to the amp, wire the ground to a bolt, body, etc. hook up the rca's and remote. and finally tune it and you should be fine.
