Default Faulty Wire Harness, Need antenna help

Did a search, not getting the exact answer. well my antenna mast broke some time ago and I finally got a replacement. As soon as I get a replacement my deck stops working and so does everything else electrical involving the deck. Cd player, antenna mast, amp, everything. SO I look through the service manual and the only thing I can come up with is that the wiring harness for the car is Faulty! SO I have had to run new everything and at the same time I finally decided to go aftermarket stereo! So now I have been running new power to everything. I fixed everything so far except the antenna. I have the piece that plugged in the back of stock deck into the aftermarket antenna holder. But I am not getting any signal from the radio? I plug a power and grounded & powered the antenna motor and it work but the darn factory harness doesnt give it juice anymore or a signal to go up and down once the FM/AM tuner comes on. Can someone tell me how to give the motor constant juice and how to make it work with my new deck!
