this actually happened to me on my 3g is350 f awd. There is a 2" gap from the engine cover to the bottom of the bar. You can fit two fingers. The install instructions are in japanese. At a loss.
I have contacted Cusco. I have sold a ton of these and haven't had this problem before. I would recommend what Sffd103 said. Try that. I will get back to you on what Cusco say.

i had this issue for over 2-3 years. Now the back side of my hood isn’t aligned with my fenders. It looks like I went river and added washers for the hood to sit up at a angle.
thins is making me want to ditch this bar and go for another company.

I recommend you picking up a front tower bar from Ultra Racing instead. It's a solid one-piece bar and there are no issues with the hood closing.

i just recently noticed mine after all these years i guess my hood finally deformed and caused some waves on top of the hood, i think i am gonna just re drill the holes

how do you redrill the holes for it to sit flush?

The main problem that caused this is the bar is too long. It pushes up in the middle which pushes up on the hood when shut when the strut bar is installed, so basicallly, you need redrill or dremo the hole wider on each mount where the bar bolts on to... i am too lazy to do it so i am buying another one from another brand lol...
