OEM iPod Kit + Nav & ML Pause Issues

My '07 IS250 has nav and ML audio, I recently installed the Toyota iPod kit (PT545-00082). Playback sounds great! The ipod indicates it is being charged, but it will not pause when the radio is shut off or the source is changed. The iPod will continue to play until it is completely dead no matter what I do.
I've found a few posts with similar issues but I can't seem to find a solution. I've tried using my 5th gen 30GB Video as well as my 1st gen 4GB Nano, both have the same issue. Here is the odd part: I borrowed a friends 5th gen iPod Nano and everything worked perfectly.
Does anyone have a fix? The iPod interface manual shows that my two older iPods are supported. The 5th gen nano was not even around when this kit was launched, why is that the only iPod that functions properly?
