Unplugging APPS causes misfire

Unplugging APPS causes misfire
1. Car threw P1120 codes intermittently but was drive able
2. Replaced APPS sensor and care immediately misfires in cylinder 5.
3. Unplugged APPS and misfires stop. (but have no throttle control)
4. I can replicate this over and over and can see the misfires stop when reading the data stream
5. When misfiring there is a loud clicking noise that could be a fuel injector click.
