I was installing my AFE intake as was to HASTY pulling out the stock intake (should have taken some pics). There is a hose that runs under the intake pipe that I pulled off and I cannot find where one end of the hose connects to. One end connects to the right of the Intake pipe and then it runs under it but like I said I can't find where the other end connects to. Any info would greatly be appreciated.

That goes into the side of your stock intake pipe, I think some sort or breather hose. Just look at your stock intake and it will be more obvious.

 

So on the AFE intake can it just be plugged into nothing.

 

You should have this part sticking out on the side of your aftermarket intake to connect that hose to, see the red circle:
