Default Water leak problem. Someone help please.

The strangest thing happens to my 98GS400 after a rainstorm. Somehow, water leaks into somewhere that makes the engine crank. It tries to start by itself and stops, tries to start and than stops. This goes non stop unless I disconnect the battery. After everything drys out, the car goes back to normal as if nothing happened. However, on a couple of occasions, it completely drained the battery. The only culprit I can think of is that I had the front windshield replaced. Is it possible the installers didn't seal properly which is causing water to leak into the fusebox area which causes a short? Anyone have any other ideas? This thing is driving me nutso.

Two question:

(1) Did you check the fusebox? Does it look like any water got in there?

(2) Do you have an aftermarket alarm system with a remote starter?

That is a very good possibility. I have seen this happen numerous times. It usually happens on the passenger side junction block. Have you noticed when this happens that the moonroof and windows are inop also?

Yes. There have been times the power windows become inoperable.

I have not seen the fusebox area wet nor the carpet wet.
No aftermarket alarm system.
