Update 3/24:
So looks like we just spent $700+ on an RCF throttlebody so that you all don't have to! We did pic up a few horsepower, but its very minor difference:
Results (RR-Racing 87mm MAF Intake + 79mm TB vs 84mm RCF TB):

Looks like the camshafts/heads are the limits in this. That's probably another reason why all the intakes doesn't make more power than stock.

From the original 2UR-GSE, the "Blue Top" has a larger intake valve lift (13mm up from 12mm), higher compression (12.3 up from 11.8), and also has different timing on the intake and exhaust side. The intake manifold on the "Blue Top" is also slightly more free flowing compared to the original "Silver Top".
I would be very interested to see what the original could do with some port work and a mild cam. I don't think that the throttle body is the limiting factor in the equation.

I'd say different cam now. Port work is still optional until someone puts a head on a flowbench and determines flow does not improve with more lift . Don't laugh, the 2JZ-GTE head does not benefit from lift over 8mm until you port it. AMHIK.

1. Will this be the intake setup used for the SC
2. Does the tune need to be updated or will it 'learn' the increased air volume

Without a re-flash of the ECU, the car will not even run... it will be way too lean. The stock MAF pipe diameter is 80mm, and we increase it to 87mm, so the airflow maps need to be completely recalibrated for this to work.
The 87mm MAF housing will be re-used for the SC, but the airbox will probably not be reused.

yes, you definitely need a tune for this intake, it will not work otherwise.
You also need headers for this intake to add additional power, this intake does not add power without headers.

That's sounds about right considering your won't make any power without Headers and the tune for this mod, stages would make sense for clarity purposes.....

That is a great idea... we are going to do exactly that. We currently have a tune + header package, but once the intake is available (2-3 weeks) we will do this:
Stage I: exhaust + tune
Stage II: exhaust + tune + header
Stage III: exhaust + tune + header + tuned intake
