no.

What makes you think you have a bad master cylinder?

No the brake booster from a 1st gen won't fit a 2nd gen. I know all the 2nd gen will fit only the 2nd gen's though.

the 2nd gen GS uses a combined brake master cylinder/booster, the 2 units are 1.

within the 2nd gen.

98-00 use a different brake master cylinder/booster than the 01-05

hope that helps.

also one of the main sensors on the brake master cylinder differ, some use a 3 prong that looks like - - -, and some use one that the prongs are aligned like a triangle.

when i had my 2gs300, i had to replace the master cylinder. bought a used one but turned out the sensor was wrong, even though it was listed as off another 98-00. you can swap the sensor, but that involves taking apart almost the whole system just to get enough room to get a wrench around the sensor (hex sided and screws in but fairly big)

then swap over the sensor. its the forward most sensor, the base of the sensor looks like it would fit a large hex socket. i didnt have anything over 24mm which the size of the sensor was much bigger, so just used a regular crescent wrench but to get enough room to use the crescent wrench, i had to remove all the surrounding parts.
