To the OP, you should use the search function for any questions you have. Chances are, they've already been answered, only when you can't find what you're looking for should you post a new thread.
Suspension:
If you have the budget for it, go full coilovers as compared to buying shocks and struts separately.
Brakes:
A lot of people like switching to the OEM supra brake calipers and rotors, but for that you will need to get rims that clear the calipers. A lot of people use LS400 brakes as a cheaper alternative.
Intake:
Take a look at the "BFI" modification which is cheap and you can do it yourself.
Body kits:
This is all personal preference, but what you have is what a lot of people look for. Many people with pre 1997 bodies seek to swap out their body kits for the '97 look, with tail lights and fogs. IMO I'd stay with that (I like sleepers), or you can get the Auto Couture body kit for a clean, modified look.
Engine:
I love the 1UZ engine, and hope to get myself a '98+ SC400 (VVTi) in the near future. With that said, '97 is great (without VVTi) because you can supercharge it and get great power gains (and that V8 rumble!). One of our members ScottURnot modded his '97 SC400 by supercharging it and putting a 6 speed into it. Here are links to his build threads:
