I just changed my engine air filter, and it appeared I had the same problem, but it was solved by making sure that the filter's 'lip' is equally and firmly set over the inside raised 'lip' of the filter box, and that the top of the filter box is pushed well back to the left so as to engage the rotating points. Then you can 'clamp down and tighten the screws on the right.
It is really a very bad design - sometimes you wonder who or how at Lexus designs things. I also changed the engine air filter on my BMW: three 'snaps' lift, remove filter, put in the new one, snaps back in place.... even though the BMW is not the simplest design, it beats Lexus by far.

Best suggestions are to double check your work:
Check filter for correctness: http://www.framcatalog.com/application.aspx?b=F
Check filter for up/down orientation relative to filter box
Check filter for rotational orientation relative to filter box (because there is one corner of the filter that goes to the driver's side, most forward corner of the box)
Closing the cover is less than easy. There are the hinge (or rotating) tabs on the passenger side of the box to go in first. If those align right, the fitting should go much easier.
Good luck!

I find it's easier to get the lid on with the filter in the lid, rather than in the box. It's VERY difficult to get the tabs on the end of the box into the holes while the filter is in the box. I agree with paul, it's a horrible design.

I got tired of messing with it for our RX as I have never been able to get a Fram air filter to fit properly, so I just use OEM (purchased at Toyota dealer or online). The OEM filter doesn't have the same design and it fits perfectly.

Same experience here, the aftermarket ones are slightly bigger and are a huge pain in the behind.
OEM is best.
I contemplated on moving the wires but the space is so tight.

you must have bought fram ca9360.
There is one corner that is less rounded than the other three. That corner points towards the driver headlight. After that its a matter of wiggling the cover box until it closes.
