Default rust and deposits in block

I took the head off my 2jzgte before installing the engine in my sc300. The water cooling pathways have rust and deposits in them. What is the best way to clean the pathways? Also, the engine came out of a 94 front clip. Is it neccessary to strip the block and change the bearings, or is 94 recent enough that I do not have to hot tank the block and replace the bearings etc.?
