Had the car locked with windows opened, unlocked the car through the window, opened the door and the alarm went off. Opened the door tried to turn on the car but alarm still went off, got out again closed the door put the key in and somehow turned the alarm off. Got back in to turn it on and the car doesn't start at all. Need some feedback on what to do or, how to undo the factory alarm which is not allowing me to turn on the car at all.

Most likely you have tripped the car into safe mode. Putting the key into the door and turning once will turn the alarm off,,2 turns should reset the factory alarm. Alot of the older LS's seem to have a incrementimal problem resetting the alarm on the driver's side door. Put the key into the passenger side door and turn to unlock a couple of times and that should do it.
