There is a TSIB for it. I don't recall what the powertrain warranty is, but i think you're still in it, so it should be free to get fixed. Even if you're not, it's a decently documented problem so you may be able to convince a good willing dealer to fix it.
That said, I believe it has something to do with the variable valve timing gear at startup. I've been told that it is not going to ruin the engine to leave it as is (hence it's a service bulletin rather than a recall, or so I was told). My cynical belief is that it wasn't a recall because it's not a safety issue and that anytime a part of the engine is grinding, it's not a good thing.
My dealer did the fix but I still intermittently hear the sound. The big trouble in all of this is the repeatability of the problem. As I'm sure you've noticed, it's intermittent and the dealers can't/won't submit an expensive claim to lexus (I think it's about 8-9 hours worth of labor) just because you heard it. They have to hear it.
Anyway, it may all be minor, but I must say, I was pretty upset about my brand new (when I had it done) or even 4 year old car (now) needing to have the engine pulled apart. I may be a bit superstitious but I am a firm believer that once you open anything from the factory and it's tight tolerances, it's never the same
Oh yeah, there's a big thread on this issue. Good luck.

Nice! I actually just noticed the same thing this morning. I'm going ot have to look into. I've had my car for about a month. Maybe I can plan all of this with the oil change in a couple of months.

MIne is somewhat different. The dealer said it happens when the engine is cold and is very normal. It has something to do with the injection but am not satisfied with his answer.

I have this same problem, and I already had a timing belt and a pump changed because it got worse, then it went away for a couple days and now it's back again. And my car is a 2007 6 speed.

yeah same story here. the dealer just said its normal for the engine to make that small noise, although on my case the knocking noise is very short right after the start up, and last about half a second.. is annoying, im gonna see if i can get something going with another dealer..lol
