Weird and very odd window problem - 07 GS350
Wow. This is just odd. OK here goes:
I use the one touch auto-roll down and up feature on the window button all the time on the driver side because I have to access gates with key cards a lot. Rolling the window down on one touch is not a problem. It's the one-touch rolling up that is weird.
When i hit the button to auto-roll up my window, it rolls up as expected. HOWEVER, the window rolls down for a split second and just stops midway. Just like that. I have to hit the button again for it roll up.
I have noticed that this tends to happen when I accelerate from a stop and hit the window button at the same time. The window's action can best be described as this: It's moves as if the driver decided to roll the window up and then all of a sudden changed his mind and hit the window button to go down.
Has this ever happened to anyone before?

I haven't checked it out, but I believe the windows have a safety feature such that, if the window is being rolled up, and someone (a child, maybe) has their arm out the window, it stops and rolls back down a bit to allow the arm to be removed. In your case, it sounds like the safety mechanism is incorrectly activating when the window gets to the top -- or maybe something is binding the window as it nears the top, forcing the safety mechanism to activate.
Just my thoughts on a possible explanation. I hope it helps.

Have you disconnected your battery recently or had something prevent the window from rolling up? It may need to be initialized.
1. Open the window half way.
2. Fully close the window by pulling the switch up and continue holding the switch for 1 second.
The indicator on the switch changes from a flashing pattern to being on when initialization is complete.

Seems like there could be something in the way of the glass at it has an auto pinch/retract system.
A sure way to see if your car was PDI'd (Pre Delivery Inspection) correctly, check the operation of your moonroof to see if it tilts up or auto open's as normal.

I recently had something similiar happend to me, except mine rolls down when I pull switch up. Once window is down, it will not roll back up from deiver or passenger switch. I have to use the key, turn left, holding for few seconds then the window will roll.

I would also check the window run (rubber that the glass rides on) and be sure it isn't bunched up at all. A small amount of bunching could cause that. Also try cleaning the rubber. If there is some dirt on the rubber it'll go into pinch protection. Then reinitialize it by holding down on the window switch (of the affected window) until it's down all the way count to 5 then hold up and repeat. Let me know how that works

I didn't open the the door panel but check all the rubber rails and everything seemed to be in order. I used the master switch to open the window half way and intialized and it worked but it goes back to how it was once the car is turned off and back on.
With the key from out side on te driver door it works perfectly fine.
