Default Car doesn't respond to keys anymore?

I've got a problem with my 1998 gs300, neither of my master keys currently work with my car, both keys have brand new battery's, and were working previously on the car. But a couple months ago I installed a whole new sound system into my car including a new headunit. (Kenwood ddx372bt) ive tried reporgamming the keys using the whole lock unlock 5 times put key into ignition and all, but the car doesnt regonize the keys, it goes into programming mode but doesnt react when i hold down the buttons on the keys. Car still starts up fine, trunk opens fine. But on occasion the engine misfires in one of the chambers, causing me to turn the car off and turn it back on again. Or sometimes the car doesn't even recognize the keys and doesn't fire up, just keeps trying to start up. Looking inside the car the key to ignition light doesn't flash when the doors are all locked. But if I open the passage side front door the alarm goes off, until I put the key into the ignition and put it into the on position. Took it to a toyota dealership yesterday cause I have a connection there he tried to program the keys and it didnt work. He told me that it could be either a fuse that has burned out or has a bad connection. Called lexus a few weeks back and they said I would need new keys and a New ecu, sounds extremely expensive. Any help is greatly appreicated!
Thanks

If its happening with multiple keys, its quite obvious its not a key problem, but (as Lexus said) an ecu problem. So they're correct. If it were a blown fuse, it wouldn't work at all, not work intermittently so thats a big . loose connection in the cylinder is a possibility, doesnt hurt to open up the dash and see if anything is loose back there.

I highly doubt the stereo install had anything to do with it, I think it just coincidence. Cant blame the last thing done to a car for a problem... cars get old and break

You could save a pretty penny if you can find a wrecked GS at a wreck yard and get the ECU and keys from.

Yup DEF. Sounds like an ECU issue. I have a ECU and 1 key if interested.

When the problem happens, does the security light go out or does it stay flashing?

You might want to try to program another immobilizer key.

If opening the passenger door with the driver's door closed always makes the alarm go off, you have passive mode enabled in the alarm settings, which activates the alarm 30 seconds after you closed the driver's door. Annoying I know...

*Mr. Jokster: By wouldn't work at all you mean the car wouldn't start? Or that the car wouldn't even react to the keys period, because that's exactly what's happening now. Haven't gotten a chance to open the dash up cause classes are starting haven't gotten a chance to.

Thanks Mcon, if I happen to need to get a new Ecu I'll give them a call.

Thanks Catagory 5, will let you know if I need a new Ecu and key.

Ill have to check tomorrow morning about the flashing light. Will update sometime tomorrow. I tried programing both of my keys neither were even recognized as keys from the car, it would just remain in programming mode.

Well I'vd got no flashing on the key indicator in the car. When car is off and I'm out of the vehicle for longer than 30 seconds. Even checked the morning after no flashing.
