You could try cleaning the battery contacts (both top and bottom) with rubbing alcohol and a q-tip. If that doesn't work, then I'd just live with it..could be a flaky chip on the key fob circuit board.

The CT comes with 2 key fobs. Do you have this issue with both, or just one?

Does this happen while you're driving? It almost sounds like it's detecting another key, or a key is not in range of the start button (you can set the car to only start if the key is in the driver's seat area, or the anywhere inside the car). Normally this warning happens when you try to close and lock the car while the key is still inside.

Oh I'm sorry, I missed the part where you said it happens as you go over speed bumps.
This is what the manual says, by the way:

So basically, what happened was my hatch was not properly sealed because I had some cargo that was pushing a bit at the edge. Each time I went over any kind of bump that was strong enough, it unsettled the latch for the rear hatch, and the car thought that the door was open for a moment, but because everything was locked, the car was letting me know that the key is still inside the car.
We all know that we get this message whenever we try to lock the car while the key is inside, so if your car is locked and the car thinks a door was just closed, of course is going to flag this message while you're driving since of course your key is inside with you.
I did discover a fix to use while you're driving when you don't have time to actually go close your hatch or whatever door that might be partially open. Just hit the lock button on your door as you drive and it will get rid of the message each time it comes up.
