New Rotors Causing Vibration?

Default New Rotors Causing Vibration?

I'm riding a '94 SC400, and the previous owner neglected to change out brake pads when they were very obviously worn down to the metal. This caused deep scoring in the rear drivers side rotor. Only after changing out the brake pads I figured it was warped too, due to alternating points of high and low friction during braking.

So, I just changed out my rear rotors (both of course!), slotted and cross-drilled from R1 Concepts. I remembered to have them broken in properly, no complete stops to prevent embedding of pad material. Judging from the wear pattern, the brake pad on the drivers side has followed the warping of the bad rotor and it does not yet have complete contact with the new rotor. However, while breaking in these rotors, I still experience a shudder or vibration during braking. Much much better than before, but still there.

Is it the brake pad? Or is it the old front rotors? I do know that if you have one warped rotor, it can affect all 4 by way of fluctuating line pressure. So should I wait until the pad has achieved full contact area or change out the front rotors as well? Any feedback is very much appreciated.
