https://blog.lexus.co.uk/lexus-gearbox-transmissions/

this is one that threw me:
MODELYEARGEARBOXGEARSDEFINING FEATURES
LS 400 1990> A341E Reduces torque between gears for smoothness
LS 400 1995> A340E Revised gearing, more efficient torque converter
LS 400 1998> A650E Lock-up allowed in low gears, gate-type lever

the a341e is shown 1990 and up, but should read 1990 to 1994. so, my confusion. made me think both were in use in 1995 and up.

gate-type lever was on a 95-97 car too.
98-up trans has an extra gear.

That's quite a cheap price to rebuild a transmission. I've heard figures closer to $3000. I hope they aren't "saving you a buck" by omitting things like the rear main seal, which happened to Farrah's million mile lexus and the car forever had a oil leak because of it.

Beyond this, I'm not really knowledgeable on rebuild vs. replace with a used transmission. I don't know the right answer.
