Welcome to CL.
I hate to be the bearer of bad news, but most of today's vehicles simply can't take deep flooding, particularly in salt water, without either some very serious, widespread damage to the electrical system and other components, or the vehicle simply being totaled by the insurance company. Don't be surprised if it turns out to be time to shop for another vehicle.

How high did the water get???? My suggestion would be to replace every single piece of wiring harness that got wet, maybe rewire the entire car, including the engine bay. This includes any sort of sensor that could have possibly gotten wet during the flood.
Maybe the best thing to do would be to file an insurance claim, consider the car a total loss, get the check and move on.

Did you try putting the key fob on top of the start button when you press on it? This will use RFID inside the key to authenticate instead of radio signal.
I take it you checked all of fuses? Sounds like you've got your work cut out for you.

not to belabor the point, the rain water (you mentioned) is most likely rising water, not the rain water from above.
Hopefully you have spent enough time to think things over and looked at all the options.
If your mind is made up that you want to revive the vehicle, remember you can never guarantee trouble free service.
IMHO you should have run the engine in-between oil changes.
Next step would be to remove the ECU and have it washed with distilled water a number of times. Then it should be dried and Then rinsed with board cleaner and throughly dried. You may have to do the same with other electronics module that were submerged.
