As I've spent the last two years transforming my LC500 into how I personally want it to look, I went ahead and ripped the entire sound system out as I found the sound quality in the LC500 terrible. My wife has a 2016 Lexus RX350 F Sport and the audio in that is 10 times better than the LC500.
For the front speakers I have a 3 way Focal Utopia M set up with 6.5" in the doors, 3.5 mid range in the left and right dash, and Beryllium tweeters installed in the doors running in an Active Crossover. For the rear speakers I I have Focal ES 100 KE 4" component set with tweeters in a passive crossover. I replaced the factory subwoofer with a single 8" JL Audio W7. All kids and highs are powered by a Mosconi Pro 8 | 30 DSP Amplifier with a single Mosconi Pro 1 | 1000 amplifier for the subwoofer. The majority of the car has sound deadening and I have to say with all the cars I've tweaked over my life, this is the best sounding audio system I've ever had. The 8 | 30 Amp has a built in DSP and this thing has been tuned for the best audio quality possible. The clarity and volume you get out of this thing with zero distortion is amazing. Did you do the install yourself?
Are there no factory tweeters with the ML? I am confused as it looks like there are only 3.5s (x3) across the dashboard.....

I just finished a similiar build in my LS460, but used middle of the road component speakers, LOC and amp.

I was originally going with all JL Audio amps, but JL Audio flagged it and said they couldn't flatten out the signal for Lexus so we went with Mosconi Amps with the built in DSP for tuning. Focal is one of the best for speakers so it was an easy decision. The sound is night and day. I have the volume at 48 and its incredibly clear with no clipping.
