Question Alarm/Start Help

My alt. went out yesterday and I replaced it this morning. I disconnected the neg. side of battery, changed the alt no problem. I reconnected the battery and the alarm starts blaring. I've had the car car two years and I didn't even know the alarm still worked. I don't even have a key fob. I turned the ignition and the horn stopped blaring and finished the battery. Now I can't start the car, can't pop the trunk and three warning lights are on but dim but if I pull the parking brake lever, the three warning lights shine at normal brightness?! I have a 5sp, so I'm having to pop the clutch to start it and everything else seems to work correctly and I can drive around for the moment. Does anybody know if the alarm is keeping me from starting the car?

Default Alarm

Well, I know it's the once dormant theft deterrent causing the problem. I'm jumping the starter relay to start the car. The theft ECU just won't release the car. Can I swap the theft/Door lock ECU with another with no problems. I swear, after two years, I wasn't even sure the car had an alarm! I've disconnected the battery many times and no change on the alarm, now this time for some reason, the alarm wakes up and now won't let me start it normally.

Turned off the alarm. All good now.

I searched the posts. As I said, I didn't even know the alarm was working and I had no key fob so I had no knowledge of how the alarm worked. Just turning the the ignition on was not enough, I had to unlock the door twice to fully deactivate the alarm.

Turning the key in the ignition silences the alarm but activates the kill switch. Unlocking either door is the correct procedure for resetting the alarm. It's covered in the owners manual.
