I found this box under my shifter cover... What is it? I have no idea....

It's a shock sensor for alarm.

Was this an optional factory alarm upgrade? What year is your car, BoostLogic?

Thats a motion sensor for an AFTERMARKET alarm system. I used to have a Viper alarm, these motion sensor are add-ons. It got annoying when each morning damn birds fly by my car and triggers a warning. Two birds and it goes off.

Because this is an add on, you can simply unplug it and it shouldn't affect the actual alarm module... except your alarm will not go off any more simply from movement (only go off when there's "shock")

It's a 93.5 Supra. The last owner put a Clifford alarm on the car and I don't know jack about removal or anything so I'm having Best Buy put a new Viper alarm on.

I really really think you need to change your username as I guarantee you have no affiliation with BoostLogic. Zero affiliation other than possibly buying their parts. Your username is misleading and misrepresents a company in which you have zero interest in.
