Driveshafts

I had it jacked up and I was spinning the wheels and I STILL couldn't tell what was bad. It makes the trany {with the shifter] bounce up and down and around 3-5 mph then you can feel the vibration in the shifter at higher speeds. It has settled down but will start up after going over and large bump or speed bump.
So I just can't pull a AT driveshaft and install it in my 5sp?

The problem is the manual trans has a yoke connection to the trans, whereas the auto uses a flange and guibo connection. For example, the way the driveshaft mounts to your differential is how the what the auto uses for both trans and diff connections.
Try getting a pry bar or a thick screwdriver and try to pry on the transmission mount. See how much it moves. They are very prone to breaking down. Another spot to look is in the middle of the driveshaft. There is a carrier bearing housed in a rubber isolator. These wear out as well and can cause the noise and vibration.
Check those things out and get get back to me. We’ll get it figured out.
