I got it, updated.

The red wire on the solenoid plug isn't in any of the harness, power?

Also, the yellow/black that goes to rear speed sensor is only on the grey plug, but none of those wires are powered.

Maybe this means the White plug is for all Auto trans functions, and the grey plug is for the Dash?

OK! More stuff figured out!

Also, whats with all the "What should I do" threads? This is the Tech section. Learn up.

OK, so in order for the JZX90 A341LE to shift it needs a few things:

-Transmission Select switch. This tells the ECU what gear you have selected.

-SP1 Speed signal.

This is very important.

The Cluster after getting the SP2 "Hall effect" (12v+/GND/SIG) signal makes your speedo work.
The speedo then sends a SP1 "Magnetic" (12v -/+) signal to the ECU in order to decide to shift up.

-S1, S2 and SL get power to shift the Trans from 1-2, 2-3, 3-4, and the Lock-up clutch.

The white plug is a Transmisison, sub-harness and needs to be powered. Black/White wire needs 12v+.

This is going to be insanely simple to do once I crack all of this, like hooking up a SAFC.

Just as soon as I figure all this out.

I unwrapped my harness and found a small grey square plug with solid wire colors.

This sub-leads is wrapped in Green tape, and has shielding inside of it.

This leads me to believe that this is the plug with all the dash functions, and is wrapped in shielding to emit engine noise through wires.

Either way I hooked up the Trans soleniods via the trans selector switch.

Start in L it starts in one.

Put it into 2, it goes into second.

D equals three, and the OD switch gets 4.
