Question Transmission light flashes... Searched and want opinion

So I just replaced my 1jz tranny and used regular atf from autozone. I have read every where that this is bad! Here is the issue that I am running in to.
1st: get in car drive where ever I want to with no issues. Park the car... do what ever. come back with in 2-3 hours and drive off. 1st to 2nd shifts really hard and then tranny light comes on. tranny seems like its in limp mode on all the other gears. keep driving around for awhile (say 10-15 mins) light goes off but car still doesnt seem right. I believe the fluid is my issue but I wanted to get some other opinions. Toyota IV might fix this? I do have yet another tranny sitting at home but if I dont have to replace this one I dont want to. Thanks for the help guys.

well the messing up happens much more often now and Im starting to hear a whine like my tq converter. Could these be related?

check the levels.. Old car had low trans fluid and that happened, but the real damage might have already been done.

whine was ac compressor and trans fluid is actually a bit high. Is that a problem? I really dont want to replace the transmission if I dont have to. Not that I dont 3 spares now.

ok, so new updates on the weird transmission problem. It has been working flawlessly for the last 5 days now. diagnostic showed it was a problem with the #2 solenoid valve code 63. Thats all I know. any help?

I'm throwing a 62 on mine... Valve Solenoid #1. Mine drives fine once it's going. But if I'm going from a dead stop it takes forever to get up to speed. I don't think the trans is down shifting all. But if I manually shift it.. like start from L and shift up, it works fine. Kinda sounds like the #2 solenoid controls the latter gears...
