Default CEL and vibration

My 92 SC400 has two problems I'd like to identify. First, I did a BFI awhile ago, just took off the front half of the airbox. Not very significant kick but it has that whiny noise (like turbo spooling ... ) at high rpm. Normal driving is fine. As soon as it gets some massive amount of cold air, the CEL turns on. Everytime I come back from my friend's house from across town late at night when it's like COLD, blowing down the highway a bit FAST just 3 miles off the house and the CEL turns on, every time. When I come back from school, same highway, a bit earlier in time and speed is kept, no CEL. I'm sure the engine has some way to compensate for the extra air but would it throw a CEL if everything is right? CEL clears when I turn off the car and let it sit for a few moments.

Second, my car has a vibration at speed more than 50mph or so. And at the combination speed of 62mph and 2.1k rev the shift *** shakes back and forth. Alignment? Bearing? Where?

Any help to pin point these problems would be much appreciated!
