Default E-manage ultimate and map sensor

I am having problems. with my car ...not me

2jz-gte in a sc400
phoenix tuning did the harness and that works fine. when i cut the pressure sensor and tap in the e manage it says the input voltage is right but it wont output the right voltage. spliced back to stock then it runs better. any ideas?

I'm not familiar with e-manage but shouldn't there an option to adjust the output voltage. Basically the stock ecu must be fooled into only thinking that a certain voltage is coming in. So since the e-manage is in between the actual signal and what's going to the ECU it should be able to tell the ECU the "right" voltage.
