Default Check engine light.... (not the usual questions)

So Im a little new to the toyota (er lexus whatever) world. I know on my buicks if the CEL light is on the computer goes into a safe mode w/ a specific set of parameters that are dubbed "safe" IE lower timing and slightly richer A/F mixture.

Are the sc300 OBDII computers like this as well?

Few reasons I'm asking. One is the tranny temp wiring is MIA and it keeps throwing that code at me. I don't really care if the CEL is on if it isn't going to make the car act/drive different.

Secondly, using oldschool AFC/GCC to tune the car. Wouldn't it be better to have the car in a set "safe" mode with the CEL on for tuning and consistency? I keep hearing storys of the evil OBDII computers constantly vary your A/F ratios and how this makes tuning the car properly impossible?
