What protection is afforded (IE ignition lockout) by locking the car even though the windows are open and somebody opens the door by reaching in and unlocking the door manually?

The alarm sounder and flashing lights would go off. I don't think the alarm going off gives you any additional anti-theft protection other than the audio-visual alerting.
when someone tries to unlock the door from inside, besides the alarm going on, the system will also immediately lock the door multiple times every second. that will help prevent the door from opening

Yes that happens! I have first-hand experience with the LS 430, reaching through the open window to unlock. LOL the alarm went off, the door lock almost pinched my finger as it kept forcibly auto-locking! Very embarrassing as it happened in a Costco parking lot with everybody watching.

I usually leave about $20,000 cash in clear view on the passenger seat, my laptop on the dash, and my digital camera and wife's jewelry on the rear deck, BUT I always roll up the windows!

Yes, just press the inside door lock as you would any other car and close the door. However, in a Lexus, the doors will remain locked and the alarm system will arm itself. I've done this.

This is exactly what I wanted to ask - without the keyfob nearby you can't lock the door using button on the door.
There is a passive arming option that will automatically arm the alarm 30 seconds after the key leaves the vehicle with the driver's door closed. Not sure if this passive arming mode also locks the doors when it arms. To go along with this there is a programmable entry delay before alarming when passively armed, instant, 14 secs or 30 seconds.
