So I placed an order from fairly reputable source for engine mounts for my 1998 LS400 with part number 12361-50101. The packaging with Toyota label does have 12361-50101 description. When I then checked the mount itself, both of the mounts molding has 12361-50021 and 50050 as a reference. Is this correct?

Yes you're fine. The part number on the new packaging and new part supersede the old and probably original mounts.
