Manual key arms alarm on 2000 LS400?

Default Manual key arms alarm on 2000 LS400?

My remote lock/unlock buttons aren't functioning on my Lexus key FOB, and I had a ChipKey made as a second key so I could start the car and manually lock the car. I had thought manually locking the car would NOT arm the alarm, but when I went to insert one of my keys in the door, the alarm immediately went off! Is there some way to lock the doors from the outside using the key and NOT have the alarm arm? And, conversely -- if it always arms the alarm, how do I manually open the doors with the key and NOT set off the alarm?

Alarm will always set when car is locked. Has nothing to do with the key. But even the emergency key (nothing but sheet metal) will unlock the door/trunk and deactivate the alarm. No remote function, or key chip is required, until you try to start the engine.

Hoping someone can explain this possibly related issue! Yesterday evening, I had to pick my car up from the workshop after they had closed, using the spare key. The spare key does not have a working battery. As soon as I turned the key in the door the alarm went off, but I was still able to start and drive the car - with the alarm still going for a short time!

My wife's 2001 Land Cruiser seems to have the alarm go off if you lock it remotely, then open it manually. Maybe the '98 LS is the same? Or perhaps it's a configurable option?
