need help 97 ls400 key off features don't work.
i recently purchased a 97 ls400 a few months back lowered it, added wheels and just drove it. recently the alternator started acting up. removed it had it tested twice tested fine. i reinstalled it on the car the car died again, tested it once again so i replaced it, while i was replacing the alt i removed the battery to charge. got the car running now the key off features no longer work. i.e. the auto lights, doom light, trunk release, door locks and other power accessories no longer work once the key is turned off. If I turn the key on everything work turn the key off everything stops
also recently found out the wipers now only work on high and don't return when cut off.
i have recenlty replaced the body multiplex unit, drivers door multiplex unit, ignition (switched over my key and tumblers) also disconnect the battery over night, reprogrammed the key and i still have nothing working . i have checked for grounds and connections checked fuses and relays also trying hooking up toyota service software to the data port but won't find the car since it 97.
Any one have any insight?

Check the main power relay, 30A power fusible link, and 20A Door fuse in the block near the parking brake pedal.
Also, check for power at the blue with white trace wire at pin 1 on the 16 pin connector on the body ECU (back probed of course.)
