Unhappy please help a rookie

My car has a big problem..... when I start the car it makes grinding noise I think it is from starter. from last 3-4 days it started new problem when I tap on gas it makes weired nose like something is touching and it only comes when car is on the road. when the car is parked and when I rev the engine no problem. I took it to mechanic and he thinks it is the flywheel (attached with tranny) problem and big tranny job. he was saying he will have to bring tranny down and see he might have to replace or rebuild the tranny it could cost 2-3K. my car was giving little problem some time when I put it on R I would have to apply more power to move but that is it. I thought it was known problem with most 1st gen LS nothing major.
Please help I don't know Where to get started?
will 95 SC400 tranny fit 93LS400?

Thanks for you help.

car info: 1993 LS400 125K I just did drain and fill on transmission fluid. I bought my car 2 years ago and did following things.

water pump replaced
timing belt replaced
front and rear air strut replaced.
I change oil every 3-4K with synthatic oil.

What trans fluid did you fill it with?
If it was not Toyota Type IV, have it flushed immediately!

How are the other gears? Hard shifting, slippage?

Did you replace the differential fluid? It may not be the cause of your problem , but you never know. Can you elaborate more on what happens when you feel like there something touching, where?

I just showed it to mechanic and he told me that threads of flywheel are really bad maybe because of starter. he recommended that he will bring the transmission pan down and see for metal to determine if there is something wrond inside the trany. he mentioned flywheel is really bad so he will start from there ..... change hte flywheel and starter.... he quoted $650-700 just for that.
about the noise when I tap on gas while driving it gets loud with gas it is as loud as engine noise....

do you think 94SC400 tranny will fig 93LS400?

I really appriciate your help.
Thanks,
Jigar

my car has 130k I showed it to three different people and no one has clue, everyone says different things.
I know my starter was faulty because it made noise everytime I started my car and it messed up the fly wheel also. I called Lexus and they want 400 for reman starter and 300 for flywheel and mechanic wants 700 to do the job since he has to bring down the tranny and that is hoping noise is coming from there.
