RX400h Audio Upgrade

RX400h Audio Upgrade
I'm currently shopping for a 2008 RX400h, haven't decided if it will be with the Nav or without at this time. However I would like to get input from anyone who may have upgraded their stereo in the car.
I would simply be looking to swap out existing speakers for better ones and then add an Amp/Sub combo in the trunk. Has anyone done this and did you notice a significant difference in output from upgrading the speakers. OEM stuff tends to be lacking in output and detail so i'm hoping some aftermarket stuff would help. For the subwoofer and amp is the common solution to use a LOC or does the stock system offer any Aux-Outputs in RCA form?
The other side of this is I mainly use my Android phone for audio via either 3.5mm or Bluetooth. Are either of these available with an aftermarket module or does it require a full replacement head unit.
I have searched and read through many threads but they seem to die really quickly without getting answers. The Beat Sonic kit seems like a solid option if I get the non-nav RX400h but the inconsistent reports of issues with steering wheel functionality is a bit scary.

i've done a couple of installs in the RX350s. I upgraded the factory non-nav headunit, with a NAV, and made everything in the car sound better. Elminated the factory amp in general.
Also had a custom use the factory speakers with an aftermarket amp, and they was a HUGE difference in sound

Well I just picked up a 2008 with the Factory NAV so i'm kinda stuck with that. I just want a cleaner sound and add a little bass. Wondering if upgrading the stock speakers would help at all.
