The radio will bolt right in and use a toyota pocket to fill the spot on the bottom. You can get one from the dealer or a local stereo shop which metra makes. The radio will have mounting spots on the side that will line up with the factory brackets as well as the pocket and the cup holder will stay there.

The system in your car should have the amp down in the dash by the radio. If you unplug the amp you can use a normal 2 plug toyota harness.

On a system that old you are better off. The amp in the radio will be a little cleaner and more powerful. You can run through it but will have to wire up the remote turn on wire to get sound. On the harness there are two blue wires. One for antenna and one for amp so make sure you hook them up if using the amp.

Running into your factory amp wont hurt you head unit. Your area prices are going to be different then here so youll have to check around.
