As for putting things back together, it is really easy to get things a bit off and not have it in quite snugly. If you are getting something that doesn't fit quite right, I'd recommend you remove it and look at the clips/protrusions on the back and visually match them up to the frame.
When silkiechic and I were doing it, she installed it and I looked from the back to make sure the pins/clips/protrusions were all going where they needed to go. Without being too careful, it can be a cm or so off. It will clip back in, but it won't be quite right. Give that a shot and see if that fixes your problem.

An update : on my 92 SC400, the front door baffle mounting brackets are on the top part of the baffle, not the bottom, so you have to make the MDF large enough to cover the factory mounting brackets and cut them out so to say.

amp or amps?
I am blown away at all the time you took taking all these pics, its wonderful..I have not looked all the way thru, but am wondering if you have any advice about the amp...seems my system is only half working, half the apeakers that is...are there two amps? where are they located, and does it have to be a nakamichi amp in order to work?? this is driving me nuts!! thanks for any input you may have and cheers bro,

Um... well, the pioneer system has two amps - one for the sub and one for the speakers. The speaker amp is located UNDER your CD changer in the trunk - I think you have to take out that carpet panel and the changer as well as it's mount to get to it, but I can't remember. The sub amp is located next to the sub in the rear deck... see above how to get the rear deck out.
The Nak system only uses one amp and it's located under the CD changer as well.

subs-> (most ) are made to be installed in the enclosures.
about the amp: do i need a good 4 channel amp for the full front and rear speaker set up including the sub?
lastly do i have to redrill the hole in the rear for 10 inch sub if im going to get rid of the stock? and will the stock cover fit on top of the 10 inch sub?

Edit: But yes, most subs ae ment to be put into an enclosure so the one in the garage is probally ment to be in one.

Yea, I was talking about the SC's sub... I misread your question, my bad!
Amp: I'm 99% sure you're gonna need two amps unless you can find a 5 or 6 channel amp - one channel per speaker (so a total of 4) and another one for the sub.
I replaced my stocker with 2 12"s in the trunk, so now the hole where the stock sub used to be is empty and allows airflow into the cabin. As far as drilling... I don't know, but that's a WHOLE LOT OF WORK. Why not just put it in the trunk or get a bazooka tube or something if space is a big concern?
