Yes, you can have the stock headers and get a tune. And I don't believe you NEED a tune if you have aftermarket headers. But a tune is always recommended when you get aftermarket headers because it will get rid of the CEL that'll pop up and so you can get the most gains from the headers

It's more about what do you want and what are your expectations? With a tune and headers, it allows the engine to breath and utilize some unavailable potential by unlocking another 600 to 700 RPM where the engine is still making HP to new redline. For this to work tho, you at also need an axle back as the OEM bends/split is very restricted.
I don't have high expectations for just the tune right now but I plan on getting ppe headers the straight piping it to valvetronic mufflers.
I'm not familiar with these muffs, but an option that always works is keeping the mufflers under the car about where the existing rear cats/resonator are. For example do Borla 2in 2out crossover, into mufflers, then straight pipes out the rear.
